As the other commenter pointed out, the ME/CFS patients were not taking any antibiotics (see page 42 of their supplementary materials, under "Use of Medications..."). But I have to admit a basis for causation is weak and mainly derived from exclusion. It's also consistent with the fact that the gut microbiota is susceptible to external influences, including infections and infection-induced systemic inflammation.
